Until you use your starter ship from Tyrena, that's where it's parked. You can't use your starter ship in Theed to fly back to Tyrena,becauseyour starter ship is alreadyin Tyrena, anxiously awaiting your return. 
You took the yacht from Tyrena to Theed, which is fine because the yacht is hyperspace capable and all that.
However, wherever you last use a ship, that's where it's parked. If you want to use it again, you have to travel back to where the "hangar location" says it is. This will show up in the datapad over on the left when you click on the control device for the ship. You can also go to a Starship Terminal and look at the listing of your ships. It will tell you where your various ships are parked as well.
You'll need to take the yacht or public transportation back to Tyrena in order to use your starter ship. Also, the starter ship isn't hyperspace capable, so you'll be stuck in the Corellia/Talus sector until you can get a player made ship.
It sounds like your yacht is hangared in Theed and your starter ship is in Tyrena. Use the yacht to fly back to Tyrena and you should be good to go.
