As I understood it, the faction of a ship was determined by it's pilot. But a question has come up that I'd like further clarification upon.
If a Neutral Pilot takes out his YT1300, and has a neutral gunner and one rebel gunner, can he still attack both Rebels and Imperials? Or will the rebel gunner only be able to hit Imps?
Overall Im asking if gunners retain their faction orientation in multiplayer ships or do they automatically beome aligned with the pilot for that outing?

The rebel gunner is nutral in space faction for that time in the ship, unless the pilot goes and declares the ship at a station.
Other wise you could have rebel and imperial gunners attacking there opposing faction ships. Also since the overall faction of the ship (attack ability) is determuned by the pilot you would have rebels shooting at imperials who could not shoot back since the ship is nutral.

In a neutral ship, everyone is neutral. Which can be a real pain if you aren't. I'm an Imperial on land and in space, but I am also a semi-permenant crew member of a YT. When we fly against Rebels, it's easy. But against Imperials, I can't target them until after I hit them once, or if the other pilot hits them and they attack the ship. Kind of annoying, but not overly so. But anyway, your entire ship is treated as being neutral, but your gunners keep their own alignment as far as targeting goes.

Yes. If you're on an Imp ship, that means that everyone on the ship will be imp fighters. So you can't attack other imp ships.
