I chose to go neutral in space, because I thought the ships seemed cooler. Most of my friends have gone Reb.
Will I ever be able to fly missions with my Rebel friends?
Worst case scenario, if I surrender my Freelance Pilot skills, will I be able to then learn Rebel?

Yes, you will be able to. Ground faction has little to do with it. Just go to a factional space station as a neutral, and declare.

I'm a Freelancer. Maybe you should just move back home to Flurry.

1 tip: You'll probably want to fly with CorSec. During their missions, you fight Imperial ships. Don't join the RSF. During their missions, you fight Rebel ships.
And yes, you can drop your pilot skills and retrain with a different faction. To drop them, you need to see one of the "recruiters" for that pilot faction.

There are still players on Flurry?
I heard you have only one Shipwright, and he's charging 1,000,000cr for a Tier 1 ship.
You can always join us on Radiant, Zocima.
