if I surrender master pilot, to learn a different pilot profession, will I still be able to wear my jacket and helm?

Sure, as long as you never remove them.

Once you take the item off, you wont be able to equip it again.

When I dropped Alliance ace the first time and went privateer, I tried equiping my Alliance ace helmet and it wouldn't let me. Said I wasn't a Rebel. So no, you can't equip them unless you're in that faction.
