when you talk to the recruiter to go covert are you waitng a complete hour without dieing and not logging off?
If you die and clone in arebel aligned clone center (player cities) you will remain overt.
If you log out before the hour wait is up you will log back in overt.
Incase you dont know, to tell if you are overt/covert look at your player stat window and above your faction points it should say covert or overt.
As far as all your stuff missing..well I have that happen at times but you are doing the right thing by keeping your inventory as empty as possible. I only lose a couple things every so often and have not lost an entire back pack of items and usually they show up after the server resets the enxt day. Definatley send a ticket to CSR and see if they can figure it out.

Since the rebels would be happy to use any combat gear they could get their hands on its completely reasonable for them to be using Imperial-issue backpacks. Remember much of their gear was stolen anyway.
