After this patch, I no longer have quite the extensive eye colour list that I had before. Lip colour/eye shadow colour selections remains the same, but eye colour is greatly reduced.

I'm just Novice ID...not sure if this is intended or not.

Did you notice this only when ID'ing yourself or others as well? What is the species of those affected, and which colors are missing?

I'm a Zabrak, and eye colour was significantly reduced. When I tried changing a Twi'lek's eyes, I noticed another significant reduction. Haven't done any other races, and honestly, I'd only remember for human. *blush*

It's now at creation-level options. Before, I had many other colours, comparable to lip colour/eye shadow colours.

So, wasn't sure if this was intentional or not.

There have never been as many options for eyecolor as there are for lip and eyeshadow color. The number of colors available for eyes is comparable to the number of colors for markings or something similar. Generally, each race has a group of colors - for example, humans have brown, two colors of green, blue, purple, blue grey and grey - and then various shades inside each color. There are SO many more eyeshadow and lip colors available. Those use the same palette, actually.
