I completed Whip's Phase I quest (to rescue the villagers) and Peamos told me that I can learn Enchanced Reflexes. However, after I converted all the XP I could I went to talk to Noldan.

Now, I had enough FS combat XP to learn Combat Prowness. So I asked Noldan to teach me expecting for him to tell me know since I had done the quest for Enhanced Reflexes. However, he taught me the Novice skill so that now I have begun my progression on the Combat Prowness tree despite that I did not do the quest to open that tree.

Further, under Noldan, all the skills are listed for me to learn. I didn't have enough XP to try to start the Enhanced Reflexes tree that I did the quest for.

When I talk to Peamos, he says that I am ready to learn Enchanced Reflexes: Survival which is what I quested for.

Is there something wrong here or is this normal? If I tried to learn another skill tree for Noldan, will he tell me no?

You can train any novice FS box if you convert enough experience to it without completing any quests or any other requirement. But.... if you want anything within that novice profession, you'll have to unlock it with a quest.
