The fastest way to master pilot is to enjoy youself and have fun while flying missions in space.
I understand some people are in a hurry to fly certain ships, but you just ruin the game for yourself by rushing. (in my opinion)

alot of the boxes are mission based you cant really "Grind" pilot like other professions.

The best way is to enjoy the game because SOE finally wised up on grinding through professions is killing the whole point of content (lack of a better word 
) in the game currently.
Just enjoy the whole aspect of JTL and don't let it ruin your experience by rushing through everything... You'll do just what I did: Got bored of it... Left for a few months and returns.
