No worries. It takes the part out of your inventory and registers that it was used in the kit. Examine the kit and you'll see what parts you have in the kit so far.
You can putthe partsinto the kit as you get them. It doesn't really make a difference but it'll save inventory space to just put them into the kit as you get them.

Let's say you get the orange loot kit from the junk dealer and you loot
Orange Rug Section 1, you would drag the section over the kit and it will accept it.
Then you need to find the remaining 9 parts and repeat until it's completed.

You drag the part onto the tool, it disaasembles it in preparation for the combine. You will actually see a message that says something about how it takes the piece apart and it's gone and no longer recognizable.
But if you examine the tool, you will see what pieces have been placed in it. My advice however, is: don't put the pieces in the tool until you have all of them and are ready to assemble. If you can't get all the pieces (OK, the adhesive, let's be real), you've got a useless tool and can't get back the parts you put in. Since you can't trade the tool and aren't supposed to be able to get a new one if you have one at all, you're stuck.
Some people claim to have been able to get multiple tools by placing one in their bank box and waiting till server reset, that didn't work for me.

Hey Judge
Yeah, what you're describing is normal. As other have said, if you examine it, you'll see the pieces listed as "Yes" for what you've added. Once you add the final piece, it instantly assembles the finish product (replacing the kit).
