i am on first mission and can't do damage to enemy, i shoot at the little square box moving around enemy still don't do no damage..

I am guessing you mean a Jump to Lightspeed mission? The red square around the ship just tells you what ship you have targeted. What you should aim at is the green reticle which will move around depending on the ship's speed, and it's location in regard to your ship. Getting a shot in at exactly the middle of the green reticle doesn't guarantee you will do damage, because sometimes you have to fire between the reticle and the ship. Again this is a factor of speed, angle and maneuvers.

Your real que is the sounds, if you hear the crackle of a shield being hit or a metallic sound, then you know you've hit.

I also drag the ship status square (the one in the top right corner) to the center of the screen.

Also note that some have experienced a bug which makes ships invulnerable. I don't know how to solve that, but a look around the JtL board will probably yield solutions.
