Basically i just did 10 missions for the Captain and he said i can now learn Ranged Accuracy. From what i understand people are saying i have to work on this now and wait until phase 2? Because if i go back to him he starts me off on another 10 missions.

Those are Extra missions. If you complete them you get a Nice big Banner that flows to decorate your house with.
But yes, One quest per phase is all we get

yep thats right. your done with phase 1, BUT!!!! if you want the reward for doing the patrolling missions. I suggest you do the patrolling 10 more times for the reward. Otherwise you dont get one for that quest.

But you can still learn the boxes from that branch so (ranged accuracy that you unlocked now) so you have plenty to do until the next phase.

When phase 1 comes around again will my branch still be unlocked or will i have to redo the patrol quests again to unlock it?

Well the devs say u will need at least 6 branches to unlock ur Jedi Initiate Slot meaning 6 Phases.
So hopefully u wont have to unlock the same branch twice

I HAVE TO BE HONEST AND I THINK THAT THE FACT THAT JUST BECAUSE PEOPLE DIDNT USE HOLOCRONS THEY DONT GET ANY CREDIT FOR THERE MASTER'S IS UTTER CRAP 
MY FRIEND DID 3 PROFFESIONS AND ALL THREE WERE HOLO PROFFESIONS AND HE GOT UNLOCKED BRANCHES I DID 13 PROFS AND GOT NOTHING (holo proffesions meaning he used a holocron to tell him what to master

yeah..i'm a lil annoyed bout the holos myself..i did 14 professions and wasn't credited anything...although i haven't ruled out that i chose 14 professions that had nothign to do w/ my predestined life haha...
but i hope ur right about not having to redo them over and over for each time...that'd be a pain in the arse

Likely if you did the four combat prowess quests during the four phases for the good captain and then returned on the 5th phase (which means the village would be in phase 1 again) You could get the mission and apon completion get no credit for it. With the way the current system is that is what I would expect.
The NPC's have predetermined rewards for their quests, thus you have to look very carefully and plan ahead or you will get fluff branches to fill out with exp.

Whether you used the holocrons or not... your hidden professions were predetermined, and did not change whether you used a holo or not. It just sounds like you chose your professions unlucky.
