When you do the mission as an Imperial pilot, does it automatically issue you the black set, or is there some way to get the white/blue set without dropping out of the Imperial Navy?

i think you can drop imperial on the ground and keep imp pilot

The mission has nothing to do with pilot - which set you get is down to your ground faction and no, you don't get to choose.
