Would someone please explain how DPS works in relation to the damage a weapon does. And what can be done to improve one's DPS? How does your profession fit into the picture.
For instance, I'm a MasterTK/Pikeman. When using a Fencer weapon with a higher damage than my pike, I do more damage (although my defenses are down since I have little/no fencer skills). But if I use a Pike with 200 less damage (say 800's vs the fencer weapon of over 1000), I do less damage. But I'm Master Pike.
A "ground up" explanation of the DPS system would be much appreciated.

DPS is a weapons ((MaxDam+MinDam)/2)/WeaponSpeed
Weapons speed and min damage aren't used or have little affect in PvE so it can be a misleading stat on some weapons. In a lot of cases weapons with lower DPS will perform better then higher DPS versions. This is due to weapons speed being the most important factor in figuring DPS while weapon speed has little to no affect in practice for most dual masters
It's generally better to look for high damage and low action cost when shopping.

DPS is the ammount of damage you will do persecond IF you do not use any specials. If you use specials of any sort the damage will be based off the max damage of the weapon. Cool down timers still apply, and are slightly modified by your overall speed.

your basic ranged shot and melee do not count as a special, and so DPS is counted there.

Close but Not really true.
Too drunk to explain but here's where it's at.
Buying For PvE/ Max Dam & SAC(Base damage Is based on Max damage for Pve)
Buying For PvP Average damge (min damage+ Max Damage)/2 and SAC (Base damage is based off of average dmaage for PvP)
Your accuracy plays a big role in damage output for both PvP and PvE. How ever your accuracy can cap your damage in PvE when fighting mobs lower then your level (I.e. level 80 RM with 265 accuracy and a 972 max dam rifle will hit a level 50 critter with ranged shot for 972 damage)
