As you climb the pistols skill tree you will be given the skill to use more types of pistols. You can use your skill list as you stated to see what you are certified to use. You can also click the skill boxes you have not trained in to see if or what new pistol certification you will aquire next.
As for which pistol is better, well that depends on what your trying to kill with it.
For the beginner there are 2 major components to view on the pistol stats: Damage and Speed.
If you only have a CDEF pistolcertification, then you would want a CDEF with more damage (higher number)and a faster speed (lower number).
When you train and are able to use a new type of pistol, go look for one and compare their damage and speed to make your decision. The more damage you can deal per shot and the faster you can shoot is what you're looking for.
Once you get certified on the Scout Blaster, get one...it's a decent weapon for starters. Minimum damage is usually in the 80's and Max damage is in the 150's for a good unsliced, un power-upped weapon.
It also has a low HAM usage, which you'll now start being concerned with. Every time (until the Combat Revamp comes out) you use a special attack with your pistol, like HealthShot 1, your HAM is affected.
Each pistol shows what their HAM affect is when you use a special. It will affect your Action bar the most. So keep this in mind when using your specials with other pistols later.
Once you're certified to use Pistols like the DX2 or Republic Blaster, you now have more too examine when selecting which weapon to use.
The Scout Blastercauses energy damage as well as the Republic Blaster. The DX2 has Acid damage. The FWG5 has Heat damage.
Other than PVP, when you examine what you're going to attack you may see a list of resistances and their percentage. PVP will determine resistance by what armor they are wearing.
But lets say you examine a creature and it has a resistance of energy 10 %, heat 50% and acid 100%. In this case your best weapon would be an energy based weapon since it is least resistant to that weapon. If you pulled out your DX2 (acid damage) you just as well throw spit balls at it since it is 100% resistant to acid.
Now Armor piercing:
The Scout Blaster has an armor piercing level of 0(none), meaning if what you're attacking has no armor then it does full damage, but if what you're attacking has an armor level of 1(light) then it's armor takes away from your pistols punch and is hit with a much lower damage, and if you attack something with a level 2(medium) or level 3(heavy), it is reduced even more. But remember this is also dependent on their resistance as stated above.
The DX2 and Republic Blaster have an armor piercing level of 1(light) so if you're attacking something that has low resistance to energy and say you had a Scout Blaster (energy) and a Republic Blaster (energy + armor piercing lvl 1) and (for example only) say they both had the same min and max damage. The Rebublic Blaster would actually deal more damage to the object because of it's armor piercing level.
In the end, you'll want to carry more than one weapon with you since one could benefit you more depending on what you're using it against.
Also as you move up the skill tree you can gain pistol accuaracy and speed. The speed cap in the game is 1 sec. Meaning that the fastese you can fire your weapon is once each second. So at lower levels on the skill tree you may want your pistols with a lower speed, but as you move up and gain speed, you'll be looking at damage only since it wouldn't matter if you're pistol was a 1.2 speed weapon or a 2.0 speed weapon, since your skill lets you fire either at 1.0.
There is still a lot more that could be said here, but then I'd be making a guide and it would have to be more accurate. Hopefully this was helpfull and as you progress you'll understand more of what to look for.

I have a back ground in DAOC and this game has turned out to be quite different and exciting. That being said I just don't understand the basics behind deciding what type of pistol (been building that up) to buy. I found the bazaar and i clicked on pistols and a list of over 300 came up. A nice looking wookie tells me i can see what weapons i'm certified for in the bottom left hand side of the skills menu. Great... so i'm looking and i see several names. I click on one of the weapons on the bazaar menu and it says certification: no... so i'm thinking i must not be certified to use it. I also can't seem to figure out what weapons are better than others. And how i would decide what weapon to get even if i could use it. My nice looking wookie friend commented that she didn't know much about pistols (:.

Your 'nice looking' wookie was correct, Your certifications are in the bottom left of your skill window.
However, pay no heed to the certified: no remark on the weapons, Been a broken feature for the longest time. When you progress through your Pistoleer click the boxes for information on that box, such as:
Weapon certification
Defense/Stat increases/decreases
New techniques, such as Pistol Melee (Pistol whip)
Also, Don't buy from the public bazaar, once you get buffed from a Master Doctor, head over to a mission terminal and run a few missions (4-8) to save up roughly 30,000cr. Once you do that... hit CTRL V and look for weapons vendor on the Planetary registration. Also, make a decision on what you are going to hunt and set a realistic goal to complete before buying another weapon or investing in better armor.
This is about all I have time for at the moment, Hope this helps.
