When you finish the aurilla quests, do you get the branch you unlocked and the experience, or do you only get to learn the branch?

you just unlock the branch, and get the ability to use xp in the unlocked tree. getting the xp is the...fun...part.

There are 6 branches you need, but you can only do 1 quest per phase(4 phases), so how do you get the last 2 branches?

Take another branch from a tree you've already unlocked. A branch is one vertical column...not all 4 columns.
