Use the search bar next time.
First, find the 3 closest bases to the village. There is a list of waypoints of sith bases in this section. Next, travel to as many other bases as necessary to get the shield codes to one of those three bases. Once you have the codes and a base location, head to the base and use a creature to destroy the turrets.
For the next parts it's good to have another FS person grouped with you, preferably one that hasn't done the quest either. One of you needs to be unbuffed and have set aside all things that can decay, because that person will be getting killed on purpose. Have that person deactivate the shield and aggro as many sith as possible. Once they die, all the sith will despawn. Make sure your creature is still out. Destroy the gate and run in as fast as possible, as the sith will spawn again soon. There will be a turret on the inside, but your creature can destroy that if it doesn't stop aggroing you when you reach the back of the base.
Knock down the backgate and get ready to capture the commander. Once your friend gets back again, have him draw away the sith again. He doesn't need to die this time. Capture the commander by selecting the capture option on his radial menu. Get on your speeder and run away from the base before the sith come back. The commander will follow you. As long as you keep him running the sith patrols that spawn in order to capture him will never be able to catch up. You have to escort him all the way to the village or you'll fail the mission.
Once he gets within 10m of Paemos you and your friend both get Melee Accuracy unlocked, a blueish-green (I think it's called teal) crystal, and a crystal that buffs your mind for 900 once every 4 days.

I have followed this guild with a friend, when we returned the sith to the village I got a quest compleated message and the rewards, but the quest still appears on my Journal, Dose this mean I have finished the quest or not?

Is there a check next to it? You probably have your journal set to show completed missions.

Godni,
I did this quest the last time around, completed it,and it is still in my force journal. I have trained the entire branch as well.
Don't worry about it, it's just a bug.

If you got the rewards, you're good. If you're still unsure, talk to Paemos and ask him what aspects of the Force you're ready to learn, and check the list for

Codes, what?? This quest requires no codes.
Do you mean the shield deactivator remotes? Those come from the Captain when you trade him frequency datapads. Frequency datapads are obtained from looting sith pirates (outlaws too? unsure) that spawn about 300m from every base. Closest base to the village is (5939, -2030) on EVERY server.
For all Bloodfin pimps, check out my post Here for detailed sith base positions by name. These are all accurate for the current phase 3 begun January 13th 2005.
For everyone else, those waypoints are still useful to you. The names will be different on other servers, but at least you know where to look. I have no idea if anyone is updating sith base waypoints on other servers like I have for Bloodfin.
Hope this helps.

Oh, I forgot to mention. Closest base to the science outpost is at (-357, -1751).
Cheers.

The bases vary from server to server. There is another Thread where you can find out the closest bases to the village on all servers.
You will need to take some disks to Captain Sarguillo in order to do this mission.
To get these disks, go find any base and there should be groups of 8-12 Sith at various locations around the base. These groups consist of Sith Outlaws, Sith Pirates, and Sith Thugs. You should be able to kill the Outlaws and Pirates, but unless you know what you are doing, stay away from the Thugs.
However you can, draw out the Pirates and Outlaws and kill them and loot them. SOME of them (not all, but a lot) will carry the disks you need to loot. You need two kinds of disks: Waypoint disks and Shield code disks. I would highly recommend getting 5 or more of the Shield Code disks.
You will take these disks back to Sarguillo and take the mission. He will tell you to go get the disks. Just converse with him again and then you can drag a shield disk onto him and he will give you a device to lower the shields for a SPECIFIC BASE. Keep conversing with him over and over and dropping shield disks on him until you get the Device for a base close to the Village. It only took me two tries on Eclipse to get a shield lowering device for base Epsilon, which is 3100m from the Village.

Only the base names vary from server to server. It is well documented that the waypoints are the same on all servers.
