I noticed a significant LOSS of xp using protons.
The most reasonable explanation I could offer myself was that Protons do more damage to the Lair and you end up killing the Lair quicker, which equals less animals pulled.

I have been using Protons but instead of hitting Baz Nitches I go after Craggy Bolmas or Kamurith, they don't get you any more xp than Baz Nitches but they are harder to take down and the lairs can take more damage, so you end up getting full value of xp per Lair. I only do this when I have Protons equipped though.
