Here's what happened. I took the quest and started gathering frequency disks and waypoint disks, and got a bunch that were reasonably close to the village. Then the next night I returned to the village andgrouped up with 4 other guysand we started helping each other complete the quest two at a time.Getsto be my turn so we decide I'm dropping the shield and another group member is capturing the commander. So we get to the base and I drop the shield and the sith spawn. The rifleman in the group starts trying to pull the sith one at a time toward us but it doesn't go as planned anda bunchaggro us, I get killed before I can get the 5 sith. When I get killed I get the message "Since you failed to elimate the base defenders etc. etc."The doc in the group rezes me and a couple others and re-buffs us. While I was laying on the ground the other the guy who supposed to get the commander got his 5 and the commander spawned. Now with the rest of the group running interferance and pulling the sith away from the entrancehe rushes in, grabs the commander and high tails it toward the village. When he grabs the comander I get the message "A group menber has captured the commander etc. etc." After that it's smooth sailingall the way to thevillage. When we arrive in the village I get the quest completed system message and the reward and I'm able to use the xp I've banked to train the melee accuracy branch.

Issue #1: When I speak to the captain he does not give me the "You have done enough for the village right now" speech, he responds with the "Tell me what I need to do" questions like I haven't completed the quest yet.

Issue #2: When I look at my quest journal it shows the capture the commander quest with thefile folder looking icon and inside that it shows "Quest Complete"with the little checkmark next to it, however it does not show a little checkmark at the upper level next to the file folder icon like all the rest of my completed quests.

My concern is the fact that the Captain does not repond to me like the quest is finished and the quest journal does not look quite right even though I can train the branch and recived the reward. I'm afraid if I leave it in this kind of semi-open state that when the phase shifts something will get messed up, and I'll be screwed. Could it be that I need to go take out the 5 sith, since I technically never did that part?

You fall into a loop hole with this quest because you died. You completed the quest according to the game, you unlocked the branch, and got the quest reward. But because you technically failed the quest, the quest giver acts as though you haven't done the quest. This happened to me the first phase 3, as I was the one designated to die, but I have since unlocked, so no worries. Carry on like it's complete.
