As in, if you don't have your Phase 1 completed by Phase 2? Yes, it will disappear.

Whenever the phase changes, if you haven't completed your current FS mission then it is aborted, I think you get a system message the next time you log in

yep. I was in the middle of the 2nd part of phase 1 patrols to get the banner. Went to work...came back to finish and found out I was in Phase 2. Make sure you read the stickies on the phases.
