Just got glowy the other day and did the mission to unlock the first tree. Now when phase 2 starts, do i have to be fully trained in that tree before I can open another, or can I get a phase 2 tree unlocked and still get training in both?

You'll always be able to train in the branches you've unlocked, you only have a time limit on the mission to unlock the branch, if you want, you could take a year to actually train your abilities and be fine.
