Are you talking about the supply missions that Whip hands out?

If so....after locating the ship, I position myself to the end that has just 1 Sith pirate....kill him off and then run in close enough to get the message that I found the supplies. Be prepared for possible attack from 2-3 more sith....sometimes they aggro, sometinmes not. Then I either run or burst run out far enough away that I can safely pull out a swoop and head back to the starport.

Rinse and Repeat for a total of 6 missions. You dont have to loot the supplies...just get close enough to the ship ...@ ..30m and they will auto loot for you....then they auto unload to Whip when you get within a couple m from him. There is a bug on the very last mission. After going to Whip with the 6th supply crate...the crate will still be in your inventory. After conversing with Whip, destroy the crate...this ends the quest.

For Whip's phase 2 mission, you have to approach the ship on foot. You won't get the supplies while mounted on your swoop (I tried that, didn't work). You don't necessarily need to fight the sith near the ship. I only fought one time of the 6 trips, and I started that fight. The others I just walked towards the ship, got the supply box message, and ran for it. Perhaps that has something to do with the player's combat level, as far as how the combat level of the sith compare to the player's combat level.
