After I unlock my 2nd character andI choose to drop my FS boxes will I lose my 2nd character?

you cannot drop your fs boxes. You are stuck with 24 lost skill-points forever. You can train a seventh branch, and drop one you don't want, but you cannot ever go below 6 branches. No way to delete them. So you don't have to worry about losing your alt..
(and you also only get your alt when you complete the padawan trials, not finish FS, so if you ever use any force abilities your open game for BH's on your main)
