Anyway to find out the base for your shield generator instead of going to all of the bases

Unfortunately no, unless you know someone in that area. Most everyone is or should be done with that quest now so you should have no problems finding an open base.

Well, finally got to the village last night and am doing the Captains quest. Im a little confused as what to do. I found one of the bases, attacked the sith outside, they eventually stopped spawning. I checked my bag and data pad and I have nothing there to signify that I looted anything to give to the captain. Is it just assumed that you pick up the frequencies when you loot or is there a physical data disk?

there are physical loot data disks you get from sith. There are spawns about 400m from bases, i dont suggest fighting alone.

Though there is lots of good info in the FAQs above, here are the basics:
--You can get the disks to give Sarguillo without even taking the mission. Find any Sith base and you will find Sith standing around it - usually in a large group full of Pirates, Outlaws, and Thugs. Find a way to draw out the Outlaws and Pirates one at a time (easy with Rifleman) and kill them and loot them. I managed to loot about 13 of the shield code disks in a twohour period one night doing this, and never had to fight a Thug. (You will loot Base Waypoint disks too, but not sure you need them - might want to hang onto them).
-- Once you have all the disks you want, take the mission from Sarguillo (sounds like you have already done this). Converse with him a second time and he will ask you for the disks if I remember right. Drag AS MANY AS YOU WANT onto him and he will give you a Shield disabling device for each one. These are random, and you hope to get one to a base close to the Village. For example, on Eclipse the second disk I gave him he gave me a Shield device for base Epsilon 3000m from the Village.
-- For the mission, go to the base closest to the Village that you have a white Shield Device for (from Sarguillo).
How to do the mission has been detailed numerous times in tons of other posts, so I won't repeat here. But reading ahead and planning is VERY VERY helpful. I was three for three on Sarguillo's base commander mission - twice to help friends, and once for my own mission.
