Just need some advice 
Let's say my wife and I are going to do the phase three quest, the one that involves capturing a captain.
It's the combat prowess quest in that phase.
Do we have to do that mission twice?
Or will we both get credits for it if we group up and just do it once?
(Yes, I know we're still in phase 2 ,))

from the sticky about phase 3:
"You can do this mission with another player in order to get the bonus reward (Power Crystal), The Captian will offer you the ability to do this partnership at the beginning, in this case one person lowers the shield and the other captures the commander. Both people are doing the mission, both will unlock and get rewards, neither can take other missions."
so yes, you can both do it at the same time, but be sure to both take it from the bloke in the village
