I had the exact same problem last Saturday and got through it. My waypoint disappeared from my display too btw.
Ok, shuttle to a different part of the planet. You're waypoint should come back. Now make your way back to the sith camp/waypoint (shuttle, ride, walk, whatever) but stop about 100m away. Now RUN/WALK the rest of the way. Don't come flying in on your swoop or it may disappear again. Come at it slowly (i.e running) and it will stay put.
Let me know if this helps. Maybe it worked for me for some other reason, but i very vaguely remember reading something about approaching these sith spawns slowly so they don't glitch.
If all else fails, destroy your crystal and wait for the old man again.

So I just killed the sith, and am goin to the Waypoint. I get roughly 20 meters away and store my speeder. I then begin to walk towards the camp and it disapears completely. No sith, no camp, nothing. So I check my quest log and doesnt show anything new. So do I have to wait for the sith again (this would be 3rd time... 1st time some hotshot jedi killed them 
? Or is there anyway to fix this ?
