So long as you insure your items, PvP death will not cause item decay.
Insure your stuff, first though! Don't forget it! And clone yourself so you don't end up with a ton of wounds.
This would be a fast way to get to the starport to head to Endor.
As for the OP, regarding the missing ship, I've found that the ship is actually in the *area* of the waypoint, NOT at the waypoint. Successive rounds of getting supplies seemed to get further away from the waypoint given. Your best bet is to get to the waypoint, while heading there bring up your overhead map (CTRL+M). If you don't see the distinctive green blocky thing that's the ship on the overhead map, do circles in an outward spiral fashion from the waypoint until you find the ship or get the message that you got the supplies. Then get back to Whip and repeat the process.
The ship is nearby. It always was when I did the "outward circle" process.
I ended up going back to Whip and getting a new WP. This worked ok, and I've completed the quest.

As for the other question in the thread, dying at the village does indeed speed up the process, and does not effect the WP.
However, i wouldn't recommend doing it while equiped with the supplies...

Im sure that I have read somewhere that if you die by any circumstance after taking any village mission, then you lose that mission and must ask for it again....dosnet matter who or what mission, all apply.
