Finished this quest for the third time, no failures yet! And only two of us this time... Didn't think to check before doing the quests, ended up doubling over a few of these while searching. I can add 5 more to the list. Some of the waypoints are not exactly in the middle of the base, but are within about 100m. I figured out halfway that you can target the middle turret, type /way and it will waypoint your target. I learn something new every day! Simkiel can you edit your post and add these? Good luck everyone!

Does anyone have the "lambda" sheild remote???
If not, do you think walking back 8K to the village is too far? I'm sorta worried that I won't make it back in time.
BTW, I helped a fellow guildie with his Mellichae quest. I'm a Master Rifleman, and conceal shot Mel (the fool didn't move - poor AI programming I think) after taking out the power crystals and surrounding sith. My guildie and a few others stood by me JIC he aggroed me.
Seems that some of these sith thugs are tougher in this quest than Mel himself. What gives???

These thugs can be tough, especially when there are 4 or 5 of them on you at once, and they use specials like fanshot for 3k dmg. If you have a novice ranged profession, you can "bleed and lead"... lie down, bleed one from 60-64m, peace, then back up to about 90m. When he starts to bleed, only he will start to come after you. Keep backing up, if he gets in range too fast and shoots in sight of his buddies, they will all attack. I did it this morning without the bleed benefit, accidentally picked up 5. We managed to outrun two of them, and we held off the other 3, me as TKM, my partner with master swords. Just keep them intimidated. With TKM I can solo, but it takes awhile. When you go to get the commander, you can either wait for one group to despawn, or get your group to try and lead them away. Synthsteak is very helpful for these suicide runs.
As for the run back, last phase I made it back from one of the bases around 2k SW of the Science Outpost, it was close to 8k I think to the village. We made it in about 45 minutes. That char had explor 3 and a total of +20 in terrain negotiation clothes and a pike. Just don't stop for anything, and have your partner(s) run interference for you. We were lucky this morning, about 3k from the village. Only took 15-20 minutes.
As long as you have the right supplies, and the right skills, this quest is tough without being impossible, and offers a variety of strategies. I loved sneaking in past some guards, and sneaking right back out with the commander in tow.

Thanks very much Vearr-Tres! Of the 3 shield generators I have, 2 of them were on your list! Hopefully I can find something closer to the village than Rho (which is right outside the science outpost).

Anyone happen to know where Pi base is? Or if it's even worth trying? i.e. not more than 7k away...there's just 2 of us doing it. Thanks!

I'm not sure about Pi, there were a few waypoints I did not check out because they were far West of the outposts, almost closer to the Imp prison I think. Your best bet would be to kill some more Sith to get another shield remote. My partner went out the other day and got 4 from one or two groups of Sith. Gives you a better chance of getting a close one. And you can always sell the extras!
