Factories are bugged. You're not imagining things, and you're not doing anything wrong. They just plumb don't work.
There are some workarounds to the issue -- you can hand-load subcomponents out of crates into the factory, for example. Again - check out some of the factory-related threads on here.
One thing I couldn't tell from your post -- did you make the subcomponents in the factory? If not, it's never going to work. Ever. Schematics require that all of the subcomponents used have the same serial number - i.e. you can only use factory-made subcomponents to make stims in a factory. I'm assuming you did make them in the factory, and put the crates in. That's what doesn't work right.
Couldn't quite follow you on what happened when you went into town. Did you try and hand-craft using the subcomponents you made in the factory, and they wouldn't work? If that's your problem -- that's a new one to me. Definitely /bug it.
In the case of using crates in factories, the conclusion I've come to is that the factory simply doesn't "see" the last crate for each ingredient you put in the hopper. Thus, in order to make 50 stims in a factory, you have to put 2 crates of each component in the ingredient hopper. The last crate you put in doesn't have to be full either. Since the factory doesn't "see" it, it doesn't care how many are in it. (For example, I put a crate of 50 in, then a crate of 8: The factory used all 50 of the first crate then stopped. If I put them in the other way, 8 first-50 second, it'd make 8 then stop.)
Since I've used this method, I've had zero problems getting factories to make stims and woundpacks. The only hassle is having to make an extra crate for each production run.
