I had the same problem- factory refused to start even with the output hopper empty. I emptied both hoppers andplace ingredientin again, and it's working like it did pre-patch.I usethe"priming method" to get it to get items outta crate.

Well that's frustrating. I'm glad someone got this thread going, its good to know its not just me.
Same thing happened to me, I had some items going, and I get a message saying my factory stopped producing, 60 items created. I think to myself, "hmm, strange, I know I put enough resources in there for about 250 and the schematic has hundreds of uses left on it." I go to check things out and find I have exactly 100 items, 2 crates in my output hopper (had 40 chem components already created).
Then I started thinking that maybe when they changed the output hopper to 100, they screwed it up (as if that could ever happen
). Maybe they screwed up the coding so that the output hopper doesn't recognize the crates as only one item and is actually counting each item inside the crate. Hence, my 100 items in the hopper/ 2 crates and the end of my production run?
Well whatever it is, after that I made a whole new schematic and tried to do about 4 more runs and each time it would eat up resources for one and charge me one use on the schematic.
