Yes, you need to train them with different commands for attack.
Then you can control them seperately.

To expand on what Shaylin said about training your pets with different attack commands. What I've done with a couple of my pets is to include their name in the attack command and then made macros accordingly. For example, one of my pets is named Budo. So when I trained him to attack, I typed /tellpet Budo attack and then created a macro that says /tellpet Budo attack. Forother pets, when I trained them to attack I just typed /tellpet attack and then created the appropriate macro. (The macros are attached to hotkeys, of course).
So, now I can use Budo in combination with other pets and haveeach attack seperately or both at the same time. If I want Budo to attack alone, I hit only his macro. If I want both pets to attack, I hit both attack macros. It is a bit awkward in that you have to create different macros and have more than one hotkey and remember which is which. So, I only have a couple of pets with special attack commands, and the rest have the "generic" attack command.
I found it especially helpful in the pre-nerf patch era when I was still working my way up to MCH. I was able to combine my "high" level grand wrix (Budo) with a low level baby pet. I would first command Budo to attack so that the creature would focus on him, then send the baby in. Usually, the creature would stay focused on Budo while the baby got in its attack untouched. If the baby did get attacked, I would just call the baby back to me. (Budo also has a seperate follow me command). I was able to get very nice xp from my baby pets that way. Of course, that tactic won't provide quite the same benefits now.
