These are my thoughts on some of these suggestions (as a Master BE, ex-MCH and Novice CH again)...
Last thing I want to say is this... BEs want as much of the stuff that CHs do in terms of things that make CH more fun and pets more realistic. Anything that adds to the cooperation between CHs and BEs makes us happy; if we can't do ANYTHING with pets, then we become another drag-and-drop crafting profession, while the cloning part is the most exciting (and at times frustrating) game time for us. Even if all CHs do not want BE pets or have anything to do with BEs (and I completely understand) just being able to make those pets for you (even if you dont buy them

I want to start by saying I COMPLETELY agree about not wanting to buy from a BE. I was a MCH and I felt the exact same way. I became a MBE because I wanted some sense of achievement if I were to ever use my pets again, if I couldn't show status as having tamed the wild thing, then at least I made the pet I use.
There are several suggestions on the BE forum about allowing us to use some form of Bionics. Most of the talk has been concerning our original crafting and not using the wild pets, but I find this idea of altering pre-tamed wild pets very interesting. I dont know quite how it would be possible cause if we could do the same things to pre-tamed wild pets that we do to our own BE made pets, then there wouldn't be a purpose for our crafted ones. But if this can be figured out somehow, I think it could be really cool.
Pet armor:
-This idea has been thrown around alot as well. This would help the armor making market and maybe BE's. Say BE's would have to modify the amor in some way for the creature. No I do not think that pet armor should add more AR rating for most beasts. This would just make things overpowered again. You could add special resistances or completely negate all natural pet armor and replace it with the player made armor instead. Just another option and graphical effect. We do see pets with mounts and armor in the movies.
Right now, there really isn't much BEs can do to "modify the armor in some way." But this could be a good idea if it doesn't completely do away with the resists the creature is given, just augment it slightly. It would definitely have more to do with CH/Armorsmith relationship than CH/BE.
-Make a type of pack that we could put on a mounted creature. This pack would be used for storage.
For God's sake, YES! This would give BEs a great reason to use mounts; DNA storage is something that we are really complaining about
Babies!
-Currently the amount of babies you can and simply cannot find in some lairs is rediculous. If only a BE could make this creature then that would be fine. BE's need some sort of perk like that. I'm talking about the overwhelming majority of creatures below CL 60 that simply don't spawn a baby period. How do these creatures reproduce? Asexually? We know this needs revision. I purpose that all creatures below CL 60 would have a chance of spawning a baby. Even if this chance is less then 5% per lair there should be a chance. There should be exceptions to creatures like an ancient so-and-so. This creature is really old, a baby should be normal.
I remember my last CH days when searching for those rare pets... something should really be done about the percent of babies. If the average family of people just in the US is two parents and TWO children, then why are these wild babies SO rare?
-Currently you can search any creature lair for eggs. This I think could become very interesting. Say a CH or BE could incubate and hatch the eggs into babies. Maybe make this lair harvesting harder.
I LOVE this idea. My idea about this would be to let BEs actually craft baby versions of wild animals using any old eggs, flora, meat and just ONE DNA sample (as opposed to 5). I personally dont like making replicas of wild pets (just using 5 DNA samples from same creature) so this could make those kind of creations a bit more interesting.
Commands:

2) When retire is used, it brings up a confirmation dialog
3) Upon confirmation, you pet will be stored in your backpack, with its name still intact.
4) This pet can then be placed in a house, just like BE furniture.
5) The pet can be sampled by the owner only, but not retamed by anyone.
This is also something the BE forum has been discussing. By somehow allowing a BE to re-deed an already tamed pet, we could let the CHs have the sort of trophies that are the reason most CHs prefer to tame wild creatures. The only thing that the Devs would not like about this would be it might create more stuff that the server would have to hold... if every retired CH re-deeded (oh, the bad made up word
) their pets, then we would have a lot more stuff on the servers
