I just recently remastered smuggler, and was thinking of adding a bit of commando to the mix..something like:
Master Smuggler, Novice Medic, Commando 0340, Pistoleer 0440.....would that be effective? or would
Master Smuggler, Pistoleer 4440 (or 0444), Novice Medic, and Commando 0300 be better?

Don't let the heavy weapons tree fool you into thinking it's usefull...
those things are expensive, depletable, and usually miss... not to mention that they don't do nearly enough damage, and are truely useless in PvP as you don't get nearly enough accuracy mods on them to hit a player with good defenses.
