What are good stats for a Plasma Flame Thrower and the Proton Rifle? Thanks 
Edit:Would elemental damage over 110 be good for a flame thrower?

My flamer is 1137 I think, with 105 elemental, 2.61 speed, 100 sac. That's one of the better ones.
My Proton Rifle is like 1030 @ 2.8 122 sac. I never use it.

The damage cap on the plasma flame thrower is said to be 1148 (slicing cap 1137) and the SAC cap is 100 so around those numbers and you will be pretty good off

Since the servers are down right now I can't check on my weapons, but Reydon sounds about right. I rarely ever use my PFT either because I don't have the success with DOT's sticking that I do with my LBC.
My recommendation... find a really good master weaponsmith and ask them what is the best they can do and have one made. I did this with my new LBC, then I did a little dragon hunting and got some krayt tissues, took a trip to the Geonosian Caves and got some power cubes, grabbed anice looted scope out of a vendor and went to see him with a big smile on my face. My smile is even bigger now because it is one awesome gun, it is capped on pretty much everything after slicing and actually rivals the best PFT's I've seen for power and DPS.
Like with all weapons, shop around and compare stats, get an idea what you want and either take the best you can find or get one made.
And SAC is capped on PFT and LBC at 100, but with a good p'up you can drop it dramatically without loosing too much accuracy, so ask your WS about that too.

Since when did powerups start working for Heavy Weapons? Did I miss some patch that gave us that ability?

Powerups have always worked for the LBC just not PFT.

a guildy gave me his pre cu fl (converted to pfl) stats are:
3.04 spd
1.87 mod spd
574 - 1168
125 heat
122 sac
