Since as of now the only real difference is one has a DoT and the other doesn't, here is my suggestion for what to do with these two guns.

Flamethrower. This will be the tactical weapon (just like in real life). DoT's, knockdowns, stuns, dizzys, whatever. If it is a status effect meant for commandos, it should be in the flamethrower tree. Moderate to low damage, moderate speed, AP0, yes, AP 0. Fire a gas-based flamethrower at a piece of sheet metal and see how long it takes to damage it. Flame cone 2 should be an AE knockdown. Flame single 1 should be a single knockdown. Flame cone 1 should be an area DoT, flame single 1 should be a single DoT. Balance from there.

Acid Rifle. Damage hose. Fast and powerful with specials that hit so hard your mama will cry(with an appropriate speed/HAM cost). Acid type damage, AP 1 or 2 because it makes sense; acid eats through matter.

A large battle starts; the commando hits with flame cone 1 for the DoT, flame cone 2 for the knockdown, then acid cone 2 for the whopper hit. Imagine; a wide area power attack with a powerful weapon on a group of enemies that are knocked down....oh my I've gone and aroused myself.

I will leave on that note.
