Does rifle mods (such as rifle speed/accuracy) have any effect or bonus on commando rifles(acid rifle etc.)?

nope

you're fresh and new using commando weapons.. none of those kiddie toy weapon mods are gonna help ya with a real man's gun. (cept for the launcher pistol, you do get pistol bonuses and can use pistol specials)
