I would like to build a master commando. Along with this I would like to also take smuggler 0040 and pistoleer 0400. Here is my question…

I am not always the best with game mechanics and am still a bit lost after reading all about this new “stacking” issue. With the above template, will the accuracy mods of the chosen pistoleer tree stack up for use with the launcher pistol?

Yes. In fact, that's the only way to get modifiers/attacks for the LP.
