What happens to a player's buildingif a new player city grows to encompass their home?
Do they have to join the city?
Do they have an option?
Does it even effect them?

I am very interested in this question. I am getting ready to place my hall. Our guild has been in place for a couple of weeks. There is a group of houses that look like the remnants of a dead city. What happens to those houses when i place my hall.

Any structure that ends up inside of a Player City's limit, either through initial placement or through city expansion, becomes a part of that Player City. While they do not have to become a citizen, they do become subject to city taxes. If they have already declared residence at that building, it will not register on the citizenship list until they enter the home again.
Any buildings that get incorporated will generate an e-mail notification to the Mayor with the name of the owner as well.
Hope this answers your questions!

So they do not initially count toward your population numbers then?
Only after they reenter the building and then "declare residency"?

If you get your buildings incorporated unexpectedly, as when a city expands its radius and picks up your harvesters, the building owner also gets the e mail message. But the message doesn't tell you waypoints or even what planet. When this happened to some of my harvesters, I had to email the mayor to ask where the city was.
