Do the artisan engineer abilities of experimentation only affect the domestic arts level of foods, or does it also play a factor in the actual chef line of foods? Do I need to have the engineer line, or will the chef level of food experimentation (etc.) cover all I need?

Artisan experimentation gained in Engineering only applies to foods in the Domestic Arts tree. Schematics gained in Novice Chef and above use the Food Experimentation skill (which means you start back at 2 until you take Cooking I-IV).
Pre-patch, the only artisan things you'll be working will probably just be dough, carbosyrup, and starshine (for Sunburns). Experimentation on dough and carbo does make a difference, but if you don't have the extra experimentation points, you'll probably only be about 5-10 lower on the buff/duration. Starshine experimentation doesn't effect sunburns one way or the other.
Post-patch, the artisan foods have some good effects, a few of which aren't replaced by a chef-level food. If you want to have a fully comprehensive menu, you may want to keep the Engineering line to make artisan foods as good as possible. If you stick to chef foods, you won't have to worry aboutlow-quality carbosyrup and dough, because they took out component experimentation.
