It makes a difference in the "time to empty" after drinking the two brandys. There is some fuzziness in the digestion code, it can take anywhere from 43 - 48 minutes to go from 100% full to empty (with even longer times reported under certain conditions). Starting with98 filling rather than 100 means that you have roughly a 60s fudge factor.
There have also been some reports of a completely empty player not being able to drink two 50 filling brandies. There's a theory going around that filling is being stored on the item to more decimal places than what gets displayed, so one batch can be 50.8 (rounded to 51), another 50.2 (rounded to 50). I'm not sure how much testing has been done on that, though.
