If I make 1000 run schematic for a factory run, how many is in a crate? 25? So that'll make 40 crates?

You are correct! There are 25 items per crate. So as long as you have enough resources in your factory, you will get 40 crates per schematic that has a limit set to 1000.

Follow-up question(s) - is there a chart for how long certain components take?

Or if, say, I make a run of dough using certain materials, then make another dough run using other materials, will the run times be different? Or is it dependant on the factory?

Also, do factories have quality ratings when they are crafted that can speed them up/make maintenance lower?

What other bonuses apply? (ie using factories in a city with manufacturing specialty).

Thanks!

if you do an examine on the factory it will tell you how long the item in there will take to make in seconds. As for your other questions I could not answer them with certainty so I will let someone else.

There's a "complexity" column on the food chart linked in the sticky. For food (I'm not sure if this applies to other items), factory time is equal to 8 seconds * complexity. So "Dough" with a complexity of 3 takes 24s for each item to pop out of the factory, 600s for each crate of 25. This will be the same for every run of doughregardless of resources.

When you're experimenting on final items (you can't do this with subcomponents), the complexity does go up with each experiment, but as far as I've been able to determine, that doesn't change the factory time. I think it might have an effect on experimental success, though.

Factories can't be experimented on, or if they do the experimentation doesn't have any effect on it's speed or maintenance. This is something architects have been asking for, though, so it may crop up in the future.

Player cities with manufacturing specialty only give a bonus to your success "roll" on initial assembly (research centers give bonuses when expeirimenting).

Excellent, thanks!

Now, for one more question...(I read about this stuff but it doesn't really take hold until I'm actually doing it)...will the input hoppers always be able to hold enough resources for a full 1000 item run on any item (I know some items take lots of resources) and will the output hopper always be able to hold 40 crates?

I would say yes the input and output hoppers if not used for storage will hold full runs at least for chef and architect it will.
