What I have experienced is when I have a macro assigned to a hotbar slot -- it will eventually "lose" focus after a few grinding rounds. I have divided the macro into two parts 1) starts the tool and selects the schematic and 2) finishes it up.

To work around this -- last night I assigned the 'finish' macro to a shortcut ket (ctrl-shift-a) and have not had any more trouble!!

I only use four tools and do not seem to get backed up waiting for a 'finished' tool -- and this is all on Wastril bread...
