Hello,
Can you be a rebel and a Bounty Hunter at the same time?
And what is a good template to got with it?

Yes, a BH can be factioned. It will not affect the types of Jedi you can kill, you can kill rebel Jedi as rebel BH. This may get you singled out on your server though because same faction killing is generally looked down upon and usually factioned BHs are advised only to kill opposing faction Jedi or to stay neutral.
Your template would depend on your playstyle. Most BHs currently seem to have MBH / MCM and fare pretty well against MDef / MLS Jedi while having problems which Jedi who have Force Cloak or Force Run 2 or 3 in their template.
