So let's say you have the said SEA and have 2 sockets left. Then the 2 highest mods should stick.
With 1 socket left, the highest mod will stick.
EXCEPT if you already have, for example, Ranged Defense on your armor piece. Using an SEA with a mod that is currently on your armor will void the mod on the SEA. Be very careful with that.
Opinions differ on the following. If you have mods with equal numbers (let's say +5 melee acc. and +5 ranged def.), somesay the 1st mod will stick. Others will sayit sticks by alphabetical order.I would stay away from SEAs with equal mods. There are enough SEAs out there to be able to avoid those.

Basically it will keep taking mods from the AA until there are either no sockets left, or there are no more mods on the SEA.
For your example:
Polearm accuracy 3
Ranged Defense 5
Rifle Speed 5
They would be taken and placed onto your suit in the following order:
1. Ranged Speed 5
2. Rifle Speed 5
3. Polearm Accuracy 3
It takes the higest mod on the SEA first, if there is more than one mod with the same value, it takes the one listed first (not necessarily alphabetically, like was theorized earlier, in this case it does not matter). It then keeps taking mods till the piece is filled.
If 3 sockets available on item, it takes:
Ranged Speed 5
Rifle Speed 5
Polearm Accuracy 3
If 2 sockets available on item, it takes:
Ranged Speed 5
Rifle Speed 5
If 1 socket available on item, it takes:
Ranged Speed 5
Does that anwser your question, and any future questions.
Someone, for the love of Vader, please sticky the SEA FAQ to the top of this forum.
