- If it is an A click on a T.
- If it is a T click on an A.
- If it is a G click on a C.
- If it is a C click on a G.
(this correlates to how RL DNA matches up with base-pairs but it doesn't matter). A's want to match T's and vice versa, G's want to match C's and vice versa.
5. Now if you imagine you taking the sequence 'in your hand' and lying it on top of the other you might get something like this:
A T C G T T A
! !! !
A C C A C T T GC A G G T T A A C G
so your sample sequence matches up with 4 of the letters on the 'master sequence' - and you have clicked on about the 6th letter down the list in the master sequence. BUT! You could have clicked on ANY 'T' in the master sequence - it doesn't matter ... some will give you more matches than others depending on how the 2 sequences line up is all.
6. Now you will get a new 'sample sequence' to match. The ones you have already matched on the master sequence will be taken out of action b/c they have got their match but they are just ignored. You can still 'lay your sample' over them and it will match the unpaired letters and ignore the paired ones.
(NOTE: in RL this would not happen - the other sequence would be either there or not there and if there it would block but nm).
7. Keep doing this until you have matched all the pairs in the master sequence. It will get harder as you go on but keep doing it letter by letter and you will get your matches. If nothing matches the first letter then just go quickly onto the next sample sequence.
