The armor guide simply states that when it comes to player armor if the special layers protection is higher than the base effectiveness then it overrides it.
It doesn't have to be higher. Effectiveness is the just value of the armor andall resists use the effectiveness value, except for vulns and special protections. Even if a special protection is lower than the effectiveness it will override. I'm not sure why call it that, since it could be lower, but special protections are just ones that are different value than the effectiveness of hte armor.

The different systems come into effect when crafting armor. Why they would use both for creatures is completely beyond me. Its not even a matter of different developers sticking them all in one or the other, they are actually split them in some cases. My best guess is that in beta at somepoint they were actually different in some way.
