I'm at like the first or last stage of crafting something and then the menu for crafting disappears saying the Crafting Session Has Ended! I lose the resources I put in. I've had some speculate its the material's I'm using, They're all 500+. Anyone know what in gods name is going on?

Ive seen this happen when using multiple crafting tools, both with and without a macro. Sometimes, when one tool times out it can cause the tool you are currently working on to close, lossing the resources just like you described. I cant tell you how to fix it, but I can confirm it does occur.

This happens when you've started making a prototype in one crafting tool, then open another crafting tool window to craft another item. If the first prototype in the first tool is finished while your second crafting tool is open, the second crafting tool will close and the crafting session ended. You've got to time your macros so that whatyou're crafting doesn't finish while you have a new crafting session started.

I just started having problems starting a crafting session, I am doing NOTHING different than I have before and it says the crafting session failed to start. There is nothing in my output hoppers, and I mean nothing. Occurrs on all crafting tools. Anyone have an idea what is going on?

This can happen due to lag or disconnects during a crafting session. The game still thinks you're crafting (and the error message may say that). Try doing /stopC (full command /stopCrafting) and see if this fixes your issue.
As for the original post, when you're making crafting tools in practice mode, later crafting windows are forced to close. When the crafting tool's "countdown" reaches zero (when it puts the item into your inventory if you weren't practicing) your current session gets killed. But it only happens when you're making crafting tools in practice mode. Other items (weapons, survey tools, harvesters, etc) allow you to multi-craft with no problem.

Read this post about what SOE has said about that "problem". It was really ticking me off while i was trying to get through artisan.
Sorry about the length, but I wanted to be very clear and detailed about how it happened so that people wouldn't post questions about if I had tried this or that.
No I was not running a macro and yes all my conformation prompts were disabled

It should tell you everything you need to know, and likely suspected, about this crap.
