One thing that I find really odd is crafting and crates. Why do we have to click on the item to take it out of the crate. Then click on it to put it into the crafting slot. ?

It would be nice if they could go directly in to their slot instead of the extra clicks. Since I'm dreaming throw in the one click to pull the X amount of items out just like for the other stacked resources.

So all in all I guess my question is why doesn't a crate behave likeother resource stacks?

The same reason you can't click on multiple items in the bazaar and buy them all at once with an auto retrieve option even though that would eliminate at least 75% of their bazaar related network traffic and calls to the bazaar database. Bad interface design.
