I just got Engineering III, and I can't find a few things that thedevelopment tree says i'm supposed to have:
-Bone Armor Leggings
-Deed for: Micro Flora Fam
-Deed for: Personal Mineral Extractor
Everything else listed under "commands and abilities granted" on the development tree is there. Is this
because I'm only using my generic crafting tool, am i just looking in the wrong place, or is this a known
bug?

Probably because they need specialised tools... craft yourself up a clothing/armor tool, and a structure/funiture tool...
While you're at it, probably help to have a Weapon/Droid/Generic one as well...

But I have the schematics for the bone helmet and the deed for: wind power generator, which are both also available
at the same level as the ones i'm mission. Am i not supposed to have those them? (obviously i think it's some sort
of bug, but i'm probably wrong)

It's a matter of the schematic complexity...
You go from Generic crafting tool, to specialised crafting tool, to specialised tool with public station, to specialised tool and private crafting station (or droid with the proper module)

I went ahead and built the special crafting stations, but still no luck, those items still aren't avaiable for crafting.

One last thing to try, other than logging out and then back in, or waiting for server reset. Try standing next to a crafting station while you are starting a crafting session (obviously stand next to the one that corresponds to your crafting tool). There was a bug, once upon a time, that required you to be standing next to a crafting station in order to "load" those schematics properly.

What you need to do is open datapad look at the schematic it tells you want is needed for tools and meterials to make the item.
examples;
For a X-34 landspeeder you need the W,D&G crafting tool and be in front of any W,D&G crafting station to even see the the schematic on the crafting tool.
For the bowcaster any wookiee can make it but to get it to show up on the crafting tool to make it you need the W,D&G crafting tool and must be in front of a private crafting station to see the schematic on tool. (note if you are at a public crafting station it will not show on crafting tool)
You need the correct tool to make items sometimes you need the correct crafting station to make it also.

Oh, one other thing. Your crafting tools will have tabs, that separate out various things that can be made on them. Those tabs are near the top of the window that lists the schematics that you can make, and are easily overlooked. For instance, the furniture and structure tool has one tab for Furniture, and one tab for Structures. If you don't happen to notice those tabs, it can look like you are missing schematics.

Okay, so i'm standing next (practically on) to my cothing and armor crafting tool. I have the schematic in my datapad forbone armor leggings (complexity: 16, requires specialized crafting tool). If i load my generic crafting tool, the leggings don't show up under the 'armor' tab. What am i doing wrong?

I beleve you got it wrong 
you shoud use the specialized crafting tool not your generic crafting tool.

You MUST be using the specialized crafting tool, not the generic. If you open the specialized tool, you will have the schematic. If it's not there, stand next to acrafting STATION... there's one within sight of the starport entrance in Mos Eisley, Tatooine. Standing next to the tool will have no effect. Crafting stations can be made by architects (and droid engineers) that will be required for higher crafting schematics.
