in the options window, under graphics, there is a 'fade objects' option

That isn't the same thing as far as I can see it. It doesn't stop the problem for me.

This is such a major problem for me I'm unable to use the crafting part of the game as I get headaches and sore eyes after 10 minutes.

Have you tried changing the UI color scheme? I found that the default UI was a little hard on my eyes, I happen to have a color difficency problem, so I switched to the destroyer UI, and I haven't experienced any problems (yet).
