I've seen this on several threads, but I haven't seen anything from the DEV's about it
I've had a consistent problem with both Food and Equipment (I don't use structure) stopping midway through a production. I'll usually get an email that says factory was unable to make container (or crate), and to contact tech support. Doesn't seem to help much. I remove a few containers and start the factory back up.
The factory stops randomly, and this makes it a serious pain to throw maintenance and power into something that it turns out, you can't leave unattended. Nothing worse than starting a production run to come back 2 days later to find that only half of the items were made, and you've wasted a day worth of maintenance and power.

This started up on monday for myself as well. In my case i only use Equipment Factories but they are stopping with money, power, and the right materials at anywhere from 40-60% full for no real reason why. You can restart them and they will work right again for the rest of the run.

This may no longer apply. They seem to have taken factory bug(TM) to factory bug 2.0(TM), so now your output hopper will halve its capacity until it reaches 0 or you redeed it or they take factories down.
You may as well look at the other million posts about this issue on this forum, chefs forum etc etc, because nothing seems to be being done about it.
However, I'll share the valuable tip I was given by a CSR when I paged him about 15 broken factories. "Make sure you've got power in them". I've been a chef/as for 10 months. I think I may have worked that one out?

Server resets restore the output hopper upper limit. With the last publish they quit resetting the server so hopper size continued to halve with each factory run until it got to one.
My server had a server reset this morning at the old standard time. Maybe they've gone back to the old system of server resets to solve this problem.
